Are you sure you used a clean rombase? You can use a red orb to evolve Groudon to primal Groudon so he might have given it like dragonscale can be found on some Horsea for example It used to be available at Celadon Dept. store, not sure if it still is in B10.C but if not, check the orange...

I believe Pika can evolve to both Raichu and mega-pika (X/Y). Haunter used to evolve by using the item link cable like Onix but he changed into Link Stone or level I don't know exactly in Haunters case :)

There is no promise that the beta testers are gonna find all problems, so final beta A is the beta after they tested it, when a lot more people play it. Some other small errors/problems might pop-up so he hopes to fix those for the final version: final beta B I think that's what he means...
