No they were removed. The islands you go to with the ship after the Elite Four, you need to find the event items (listed in the README)

I admit I didn't make that clear, you pick one of the patches in either the Deluxe or Legacy folder, depending on the features you want. Will be updating the documentation to make this more clear on the next version!

No I changed it to a new item to change the time, ask prof Birch's aide for it :)

The reason you're encountering those glitches is because you patched the new version onto the old, you have to patch a clean ROM and transfer your save. As for the low difficulty in the midgame, yeah that's to be expected lol the difficulty curve is almost entirely untouched from vanilla but...
