Part 1 ends there when Blaine gives you the Volcano badge.

Normal and Special storylines have different way of how the game continues. Some legendary are also only obtainable in one of the storylines.

Normally in the main games they refuse you to catch a pokémon as I saw somewhere. Maybe release some Pokémon? Also why is your PC full?

For those you ask how to continue with the Relic Beast chapter: You basically need HM Rock Smash, which is available at Part 2. I used wall hack somewhere close to the graveyard which is covered by rocks and found an item "Dark Relic". Other than that I don't know.
