On The Spriters Resource I found sprite sheets for Pokémon overworld sprites ripped from HG/SS (if you don't mind the sprites being in NDS style). Darkrai is in the Gen 4 sheet, Lugia is in the Gen 2 sheet and Mewtwo is in the Gen 1 sheet.

A is for Accumula Town.

Is your Bob-omb a traded capture from an NPC, of did you catch it yourself? If you did catch it yourself, then I have no idea why this would happen, unless this hack makes your own captures behave like they're traded if their level is too high.
