Yes you can update without losing your save file. Your save file is stored elsewhere so you can just delete your entire game folder and redownload it without issue.

I don't support Steamdeck so I can't comment, but you might have better luck asking if anyone in the Discord has experience getting this to work on Steamdeck.

Joiplay isn't officially supported. We have a channel in the Discord where some people might be able to help you but there's no guarantee it will.

The bones quest can't be completed with available content. It continues into the post game which isn't available yet

Depends on your interpretation, I suppose. I used the Released tag to mean that there's a substantial amount of content available but it is not technically finished. The main game is out, whilst an "act 2" post game is in production still. That act 2 piece won't be out for at least a few months.
