So I couldn't find a way to add new abilities effects, so I decided to try and replace some of the more useless abilities, such as Illuminate and Run Away, but the problem is, that I can't remove any of their secondary effects. Can you please guide me through this?

Depends on which tutor you replace, you have to find the person who teaches the move, and talk to them to teach the move, for example the Guy who teaches mega punch is outside the mt.moon. Now if the guy says he'll teach mega Punch instead of the move you inserted, don't worry the move you...
