In 4.0.5 there catch rate was bugged making it very hard (but possible to capture). In 4.0.6 (beta available on discord) this problem has been fixed

Yes, all starters are available on 4 Island. Also, you can breed their toon forms to obtain them earlier. Dex is 100% completable on any playthrough

Assuming you've caught all the legendaries, exodias, roaming beasts etc, then no, the game is done. We will have lots of future updates though and eventually some sort of battle frontier area that allows for endless play in the post game, but we are still some ways off from it.

He got kidnapped after you defeated him and obtained 5th badge. Go to the new house in Vermillion City. He will tell you about an event you have to complete to rescue him.
