I was able to fix it by disabling Modern Terrain. Not sure if it's a bug with that or that my save corrupted with that option enabled, but it's working now so also 🤷
Updated from 2.2 to 2.3.1 in with a pre-existing Nuzlocke game save in Granite Cave and the game will soft reset whenever I encounter a Pokémon. I've tested from both a patched ROM and from building from source with the same result. Playing on mGBA RetroArch on the Retroid Pocket 2S.

I just started this today and I love it so far. I especially love the Nuzlocke options making it so much easier to accomplish without having to use a manual tracker. I adore the Follower Pokémon feature.
