Yep, they definitely should. It works like that for all fighters you evolve with items. They keep the moves they currently have, and then learn the moves from their new moveset if you allow it. For example, say you have a Lvl 30 Super Cooler and you evolve it with a Metal Coat to Metal Cooler...

@Z-Max: I think it would be a good idea to find one or two more people to work on the hack so you won't be overburdened and so updates can be released more often. In fact, I second Black Goku's idea about including Leaf Green in the mix, while having more people work on those versions as well.

It's working for me, and I'm using the latest version (1.2, released on June 22nd). I'm using MyBoy! Free on Android, if that helps. I was also able to use the Metal Coat on Super Cooler in version 1.1 on GBAoid (also on Android). Which platform and emulator are you using?

Hey Z-Max, is there a way to read descriptions and see all the sprites? I'm using G3Tools, but I can't read ability descriptions (to see what you changed) or see all the Fighter sprites.

@Z-Max I think replacing the word "evolution" with "transformation" would be another next step, like how you switched out "Pokemon" with "Fighter". I'd totally fanboy at that :P.
