You just count it once. How many experience points you gain or how many levels you gain from a battle doesn't factor into how many EVs are gained, so long as the Pokemon you want to EV train participates in the battle or is holding an Exp. Share.

I'm not seeing a problem, it's already pretty balanced with two types, where you can potentially have 4x weakness or resistance, yet the game isn't completely destroyed because some Pokemon are decimated by one attack from anything.

Honestly, I refused to use it because I dislike their designs. And I felt it made it far too easy if you automatically get something that beats the first gym handed to you no matter what; not counting starters.
I was always disappointed that the VS Seeker wouldn't let you rematch trainers inside dungeons, honestly. I liked it for the most part though, handy little device; I just hope that they let you use it inside caves/buildings/forests/etc, if it ever makes a comeback.
