Can DS games be hacked to the extent that the GBA games do? Also, are there any difficulty hacks for the Gen IV games similar to Blaze Black and Volt White?

Yea sometimes, but not on purpose. I finished up my White and White 2 playthrough as well as my SS one for X and Y.

What does the Battle Box even do? Someone challenged me, and when I went to check my pokemon, it showed my party, with no choice to check the Battle Box.

In the earlier games, these puzzles could be very tricky. The 8th gym in RSE (actually, a lot of the Hoenn gyms had tricky puzzles), the last few gyms in Johto and Kanto as well. But it seems the 4th, 5th, and 6th gen games have little to no puzzles at all. What happened to them? I for one...
