Flannery from Pokemon is my favorite, I would have to say.

Because most writers are male and Japan of all countries is noted for its sexism, it can be hard to find much of a realistic portrayal of girls and women in anime that can be related to and liked.

Still, Shurei Kō of Saiunkoku Monogatari, and Lady Eboshi of Princess Mononoke.

    KKKKKKKKKKOOOOOOONNNNNNNNNNNAAAAAAAAAAATTTTTTTTTTAAAAAAAAAAAAAAA!!!!!!!!!!1

    (From Lucky Star)

Sakura Kinomoto, from Cardcaptor Sakura. The entire series (excluding the English dub) was a masterpiece, especially the manga. As someone said earlier, there are a lot of stereotyped characters in Japanese media. Sakura is one of the less common examples of a strong female lead, especially as the series progresses and she grows through her hardships. I think she's one of the few characters in any media that I've ever truly admired.

    Nyu (Lucy) from Elfen Lied
    Moka from Rosario+Vampire
    Misa from Death Note
    Kanade from Angel Beats!
    Orihime from Bleach
    Sakura from Naruto
    Ako from Kiss x Sis

and this list can keep going and going haha

    Honoka Yukishiro - Pretty Cure
    Akari Kamigishi - To Heart
    Kotone Himekawa - To Heart
    Tomoko Hoshina - To Heart
    Mugi "Mugi-Choco" Asai - Hitohira
    Sakura Kinomoto - Cardcaptor Sakura

And a whole bunch of others.... I definitely love the anime girls :3

    Moka Akashiya (Rosario+Vampire)
    Halilbel (Bleach)
Haruhi Suzumiya (The Melancholy of Haruhi Suzumiya)
    Sango (Inuyasha)
    Winry (Full Metal Alchemist)
    Alexis Rhodes (YuGiOh GX)

Like others this list could go on for a while so its best I stop here

Asuka Langley Soryu and Misato Katsuragi from Evangelion are probably my favorites. Among those two though, Lacus Clyne from Gundam Seed/Destiny, Haruhi Suzumiya of The Melancholy of Haruhi Suzumiya, and Eureka from Eureka Seven.

    Sayako from Bamboo Blade.

When I first heard her I thought she'd be stupid. But in that episode she became amazingly funny. Best out of the anime I've seen.

    Nana Osaki from NANA.
    Mamimi from FLCL.

I like Nana 'cause I can relate to the character pretty well.
Mamimi just because she's so out there and I love that. :]

    Moka(Rosario+Vampire)
    Winry(FMA)
    Kallen(Code Geass)
    Megumi(Zatch Bell)
    Orihime(Bleach)
    Misa(Death Note)

-Ones I like because they're cute girls-
Euphemia, Nunnally, and Cornelia from Geass.
Li Kohran and Sakura Shinguji from Sakura Taisen.
All the Touhou girls. :D (Patchouli in particular...)
Flonne from Disgaea (Cute, perky angel. What more do you need?)
The Lady Samurai, Archer, and Celestial Host from Disgaea.

...and I have more. Lots more...

Along with the above character who stands out as a strong Female lead, I'd like to point out Hinamori Amu from Shugo Chara. She's totally easy to relate to, irregardless of what gender you may be, and the entire anime is nothing short of epically inspirational and imaginative. We need more Mahou Shoujo Anime like this and Cardcaptor Sakura. :3
Hinamori Amu is my most favorite girl, but Sakura Kinomoto is also a favorite of mine.

Additionally, I find myself loving Takamachi Nanoha and Fate T. Harlaown (Fate Testarossa in season 1) from Mahou Shojo Lyrical Nanoha.

In the totally stereotypical and probably sexist class is:
Belldandy - Aah! Megami Sama (Ah! My Goddess)
    Konata - Lucky Star
Haruhi Suzumiya - The Melancholy of Haruhi Suzumiya
    Azusa - K-ON
    Mio - K-ON
Mashiro Rima - Shugo Chara (Yeah, she's a lot less strong, and incidentally probably not one of the best example characters, but her presence makes the storyline move in the later seasons.)
Fujisaki Nadeshiko - Shugo Chara (See spoiler)...but be warned...there IS a spoiler in there

    Spoiler:

    Mio?

    Feh, you're so... unimaginative.

Ui is the BEST LITTLE SISTER EVER.

Seriously, she's the brains of the duo, which makes her awesome waifu material.

She cooks, cleans, advises, and is always in the backgrou-

*Looks down at chest, to see several arrows sticking out*

Sorry... ladies.... *Falls over and dies*

Haruhi Suzumiya - The Melancholy of Haruhi Suzumiya
    Sakura Haruno - Naruto
those are my favorite anime girls.
