I have a level 13 Surskit(female) and level 30 Masquerain(Male) at the daycare in pokemon ruby and the daycare man says "The two don't seem to like each other." This means I won't be getting an egg from them anytime soon right? And by anytime soon I mean ever.

No, that means you have two different Pokemon of the same line and the same TrainerId. They will still produce an egg, but at a much slower rate.

You won't get eggs if the man tells you they prefer to play with other pokemon, the reason you're getting that message is because they're of different species (despite the same evolutionary line) and have the same trainer ID, if they were both masquerains or both surskits and one had a different ID number then you would get an egg quicker.

Summary:Yes, you will get an egg, it may take some time.
