[Question] Connectivity between two fan-games (or two hacked roms)?

Hey guys, first of all, thank you so much for keeping my love for Pokémon alive for all these years with your patches and fangames as I started losing interest in the franchise since GEN6 (and GF just isn't cutting it for me anymore).

For the first time as a registered user of this community, I decided to venture into the world of fangame-making and decided to start my own series of "serialized" Pokémon remakes starting with Kanto, then releasing an expansion for Jhoto and so on. I do have some questions (nothing technical so far) and thought maybe you guys could give me some insight on making this possible.

Spoiler:

So, my first project would be a remake of FR/LG/Y with a revamped PokéDex of 181 mons (the originals and all their babies/evos available in Kanto) with updated movelists, items and abilities from GEN8. No National Dex for Part I and no Fakemon. Part II would be an expansion to Part I, with Jhoto unlocked and all GEN2 mons (and related Pokémon) available and so on.

MY QUESTION IS: Would it be better to start this kind of project by hacking into a FR rom with DPE and CFRU and do the same for Part II, III, etc. or start from scratch with Pokémon Essentials in XP if I'm aiming for connectivity between the expansions? (connectivity as in, you can send all your Part I mons to the Part II game as well as your items, badges and trainer achievements)

This is probably a fool's errand, especially because this is a one-man-team, but I've got tons of free time now and I'm stoked to start getting on it so all your input is truly appreciated!
