There is a Q&A section on the forums they reply really fast.You can buy them in the stone emporium at in the main city strait down the road if you leave the pokemon lab.
You can buy the Fire stone and Water stone In Lumiose city on Vernal Avenue.
You can find a Fire stone on Route 9. To the right at the intersection.
You can find a Water stone on Route 8. On cliff south of Connecting Cave. - Requires Strength.
and another one on Route 12. After a large portion of water north of Fisherman Murray - Requires Surf.
You can find a Thunderstone on Route 10. Among the stones.
Another on Route 11. In rock near Sky Trainer - Dowsing Machine.
and another on Route 13. In desert to north west - Requires Roller Skates & Rock Smash.

In addition to what everyone else have said, you should also be able to obtain Fire Stones, Water Stones, and Thunder Stones by competing in the following Super Training levels: Fire Stone Cup, Water Stone Cup, and Follow Those Fleeing Goals. You won't always be able to run into these levels, though. They're quite rare.
