PGE is a great tool, but does it have a baby Pokemon selector (where mother + Item = baby Pokemon, otherwise, it is mother => child Pokemon of the same species)? I want to play around with this so Nido F (and her family line) can hatch Nidoran M or F, and similarly, Miltank can hatch Miltank or Tauros.

I doubt any tool can do that because the breeding logic is hard-coded.
For the mother+item logic you would probably edit the AlterEggSpeciesWithIncenseItem function.
If you are binary hacking firered or emerald you can use this ASM routine.
