Actually, you use Mystery Gift. It's how Nintendo gives it to you when they release the tickets.

When Nintendo release Wonder Spots, there shall be special ones for Navel Rock and Birth Island (for Ho-oh, Lugia, Deoxys). You need to activate Mystery Gift, and then if you go to Vermillion you'll be able to go to the respected islands. ^_^
