I was playing my LeafGreen on GameBoy Advance and I had just restarted it and after playing a while I was choosing one of those three starters and I chose female Charmander. My rival took Squirtle and when I had my first battle against him his Squirtle was female but later it had changed into male when I fought second time near the entrance that would lead to Elite Four.
I bought my game two days ago and I was just wondering that have anyone else noticed this bug or whatever it is?

Strange... Never noticed it, but I'd like to give it a try now. If I get an answer before you on this I'll be sure to let you know. :paranoid:

It's because the game randomly generates enemy Pokemon's IVs, nature, and gender every time you battle them.

To clarify, many people probably haven't noticed the randomization because (a) they don't pay attention to the enemy Pokemon's gender and just defeat it, and (b) the starters are 75% male and 25% female. It just so happened that in your instance, the random number generator came up with the 25% female odds for the second battle.

I guess I never paid attention but I thought that male trainers usually had male pokemon and female trainers usually had female pokemon. Guess I was wrong, unless it was like that in Gold and Silver or something.

Well actually its 87.5% male and 12.5% female. But I never knew this, I'm going to give it a try

Actually I've seen it quite a few times! It's all random! I battled my rival with a male bulbasaur and he had a male Charmander and at the Elite four, he had a Female Charizard!

I never noticed! I think I'm going to watch out for this gender change in my FireRed.
btw if anyone knows, does this happen in RSE and DP?

Yes it can happen in ANY of the games including the G/S/C series. It's harder to see in the R/S/E than anywhere else though.
