EDIT 4: Here is some info about the gameplay: GBA game, 3rd gen rules and pokemon. Team Rocket has grown a lot and it is up to your character to stop them. That's pretty much all I can think of. Oh yeah, Lugia appears in Cerulean Cave after you beat Team Rocket.

This takes place in Kanto. You go through the same stuff you do like in Red and Blue until you get to choose your starter. This game follows third gen. rules. The starters are the Johto starters. Your Pokedex has 250 pokemon. After choosing your starter, you head out and Gary comes, and rather than battling you, wishes you luck on your journey and leaves. After you leave the lab, Lance (the best of the E4) flies into Pallet Town on his Dragonite and reports that there's trouble at the pokemon league. He is looking for Professor Oak, but Team Rocket Shows up. However, one Rocket member is of higher command and challenges Lance to a battle. You see the battle, that Lance easily wins, and then the goons flee. You never quite hear what they wanted. Lance heads back to Indigo Plateau, worrying something bad is about to happen. After he flies off, Gary challenges you with his starter at level 5.

Then you head off to Viridian, where you see the same team rocket goons. They run off to Indigo Plateau, and you must follow them since rocket goons are guarding Viridian Forest. When you arrive, You see two strange looking men running off. Lance follows behind them, but stops to explain the situation to you. He says They have stolen five poke balls from the pokemon league, each holding a supposedly rare pokemon. He asks if you'll help, and of course you must agree. After Lance departs, you go through Viridian Forest to Pewter City and defeat Brock. Next is Mt. Moon. Like in Blue and Red, there is trouble brewing. You battle through several rockets and pick either a lileep or anorith fossil. You head to Cerulean City to find Misty has locked her Gym door shut. Everything else is locked too, except for the pokemart and the pokemon center. You head up the bridge to fight Gary again. This time he has evolved his starter and has a sentret, a wingull, and an abra. Nothing too tough here. Head up the empty bridge to Bill's house. Nearby spectators warn you Team Rocket is after Bill. There are two guards you must defeat before entering Bill's house. Once you enter, you meet the Rocket who lost to Lance, who happens to be an Admin, Inflarnos. He gets mad for you ruining their plans at Mt. Moon and battles you. He has a magmar, an arcanine, a tyrouge, and Entei. If totodile was your starter this will obviously be a breeze. Afterwards, they flee and Bill explains to you they wanted his pokemon knowledge to help them achive greater power. He thanks you and gives you a moon stone. Misty's pokemon roster has slightly changed, unlike Brock's. She also has a level 20 Psyduck. After winning, you move on to Vermilion City.

You don't get on the SS Anne like in Blue and Red. Instead, Lt. Surge is accesable right away to battle. All of his pokemon from red and blue exist and he also has a level 22 (Lanturn's pre evo). After the fight he not only gives you the TM Shock Wave but also HM Cut. Now you head to Rock Tunnel. You go through Rock Tunnel as you did in Red and Blue to arrive at Lavendar Town. Uh oh! Team Rocket has blocked off the entrance to pokemon tower. You must head to Celadon City. Upon arriving, your rival shows up with a much better team. He has the starter not yet fully evolved and now has a haunter, loudred, and a crobat. After winning, you head to the game corner since the Gym is guarded by a rocket goon. You head to the game corner and enter the basement, only it is much bigger than before and is crawling with grunts itching for a battle. They all seem to fear their boss, Kit. After slugging through many grunts, you finally find a key to a locked door on the first floor of the hideout. When you enter, you see the second Team Rocket Admin, Kit, escape through her elevator. She tells you she's off to pokemon tower, so you obviously must follow her. Upon arriving, you must fight a couple more grunts as well as the other trainers hanging around to get to the top. You don't have a Silph Scope, but you don't need one as the marowak ghost is gone. When you get to the top, you find Mr. Fugi being held hostage by Kit. Team Rocket wants the ghost pokemon that live in thew tower, but Fugi won't allow it. However, the E4 member Lance is defending him. Kit realizes you're listening in and orders her guards to attack you, but Lance volunteers to take them out for you. Kit, infuriated, attacks you with her squad of cute pokemon, despite her evil personality. She has a jynx, a milotic, an aerodactyl, a wigglytuff, and Suicune. While Inflarnos' pokemon were around level 20, Kit's are much more robust, all around level 30. After defeating Kit, she runs off with her guards (that Lance mentions he destroyed). Mr. Fugi is okay and he gives you a wailmer pail because sudowoodo is blocking the places Snorlax occupied in Red and Blue. Afterwards, you can go defeat Erika and head to Fuschia City. Saffron has been invaded by rocket goons, and the fighting dojo has been evacuated. You must go to Fuschia City and defeat Koga. After leaving the gym, you see one of the two starnge men who ran off with the pokje balls at the beginning of the game. He introduces himself as Setros, and says he's searching for rare pokemon. Go figure. He runs off after talking to you. The safari zone has been temporarily shut down for maintenance, so you can't get HM surf yet. You must head to Saffron.

That's what I have so far.

EDIT: I found my paper I wrote this down on. Here's more:

Go to Saffron City where you'll find Lance (what a surprise, huh) arguing with the guard. Lance easily defeats him and he flees. Lance must get back to the pokemon league and leaves you to clear out the Silph Co., where the Rockets are (forgot to specify that). The puzzle is very similar, only there are 15 floors. Once you reach the 15th floor, Gary comes and battles you. He now has fully evolved his starter, has an aggron, a crobat, and two other pokemon depending on the starter. The pokemon that your rival doesn't have is the one that matches the type of his starter. The three pokemon he can possibly have are marshtomp, grovyle, and combusken. Then you procede to see the president of Silph being attacked by a very muscular man. He introduces himself as another Admin, Zapus, a former crooked cop who has had far too much coffee. He battles you with his team, all around level 40. He has an electabuzz, a crobat, an ampharos, a machamp, a raichu, and Raikou. After defeating Zapus, he goes crazy and storms off with the master ball. The prez of Silph thanks you for saving the company but says Zapus got away with one of two of their master balls. He gives you the other one. You leave after beating Sabrina and head for Cinnabar Island. No trouble! Yes! However you must go through the pokemon mansion and then defeat Blaine. No Sevii islands. You just head to Viridian to face off with the Gym Leader, Rex, who uses ground types like Giovanni did. He has Rhydon, Steelix, Nido king and queen, and golem as well. After beating him, you head off to the Elite Four. You battle your rival again, now with his starter, the other two pokemon, crobat, aggron, and alakazam. You move on to Victory road, but there are no guards. Lance drops by once more just before entering Victory Road to tell you he discovered Team Rocket's Main Hideout is under Victory Road. Oh boy, more time to take down Team Rocket. He says they've become a lot stronger and warns you of their power before flying off with Dragonite. He also gives you HM rock smash. Yuo enter Victory road to find a small part of the cave covered in chrome. You go down the ladder to find Team Rocket's Hideout. No wild pokemon to annoy you at least. On the first floor, you mow through a few weak grunts before running into a familiar face, Inflarnos. He rambles on about how his reputation took a beating from losing to you and Boss Chaos got extremely angry with him. He doesn't eplain who "Chaos" is, but battles you instead. His team is beefed up, having magmar, arcanine, houndoom, golem, hitmontop, and Entei. Any water type mows him down. After beating him a second time, head downstairs to the research lab. You must fight a handfull of grunts who are actually pretty decnt before running into Kit, who appears right before you can enter the elevator to move on. She too speaks of Boss Chaos's fury and tries to take her anger out on you with a battle, most likely to little avail. She carries aerodactyl, jynx, milotic, steelix, scizor, and Suicune. Much tougher than Inflarnos, but still, Kit is very beatable. You go downstairs another level to find more grunts, three to be exact. Then, the strange man you haven't met shows up. He says he is Metros, Setros' twin brother. He rambles on about how they have opposite personalities,m which definately shows. He is wicked and uses wicked pokemon. After some more gab, he challenges you to a fight. His team is very tough. It consists of Gengar, Alakazam, Kingdra, Tyranitar, Metagross, and Latios. Wow. Metros is very smart in battle and is tough to take down since all of his pokemon carry leftovers. After a hard fight, you get to heal up befor going ustairs two levels via an elevator and fight the second brother, Setros. Despite being kind in Fuschia, he is very cruel to you and uses what he calls mystic pokemon, mostly dragons. His appearance is very similar to that of the Dome Ace in Pokemon Emerald. He explains how he and Metros always try to outdo each other and then challenges you to a battle. He uses Flygon, Lapras, Gardevoir, Dragonite, Salamence, and Latias. He is easier to counter than Metros, but his pokemon are much more powerful. After taking out Setrosyou advance to the boss's room, only to find Zapus. Luckily, there is a healing machine after Setros so you can heal up before the fight. Zapus challenges you with Machamp, Crobat, Electabuzz, Aggron, Raichu, and Raikou. After beating Zapus (who really needs to lay off the coffee), you find there is one more room to explore after healing up...

I'll get more on here soon.

EDIT 2: And here it is:

When you walk into the final room of the hideout, you find Boss Chaos. His team is stronger than the first couple of elite four members. He is obviously mad you have ruined every single last one of his plans, but he's going to get revenge. He challenges you to a battle and you must defeat his team. He has Slaking, Walrein, Vileplume, Dusclops, Heracross, and a level 60Ho-oh. After defeating the Rocket Head, another person enters from the elevator behing Chaos to escape. It is a familiar face, however. None other than Giovanni enters through the elevator and starts chewing out Boss Chaos. Giovanni then turns his attention to you, and immediately introsuces himself as the true leader of Team Rocket, and Chaos being the Boss Adimin. Giovanni claims he's gathered up his team rocket troops and is heading to the HQ, which is on a nearby island, easily accesible. He and Chaos run off and now you can go through a watered down Victory Road and head to the E4. Once you get to the E4, you heal up and challege them. The traditional E4 is gone, however. The first member is Victor. He uses bug type pokemon. He has heracross, pinsir, armaldo, forretress, and scizor. After beating him, you move on to Lisa, who uses poison type pokemon. She carries nidoking, nidoking, gengar, crobat, and victreebel in her arsennal. Next is Krisi. She uses rock types. She has golem, rhydon, aggron, cradily, and tyranitar. After her is Lance. His dragon team has changes since Red and Blue. He has salamence, kingdra, dragonite, altaria, and another dragonite. The champion isn't your rival. Instead it's...The Triack Master from R/S? Appearently he trained some good pokemon while on his journey to find new tricks. He uses normal type pokemon. He has Slaking, Exploud, Snorlax, Blissey, Tauros, and Kangaskhan. After winning, the same Champ stuff happens and you now start the post-E4 part of the game.

    EDIT 3:

After the E4, Team Rocket has yet to die off. There is a small island west of Cinnabar Island (the opposite way of the Seafoam Islands). However, there wil be two Rocket Guards who refuse to let you into the HQ. They warn you not to mess with Team Rocket. Of course, you will once you get in. The guards tell you to stay away from Cerulean Cave as well, which is your next stop. When you go, the guard at Cerulean Cave is not there There are a few Rocket Grunts, but they are being overpowered by the pokemon in the cave and don't battle you. When you get to the end, you see Zapus run off. Mewtwo isn't there anymore. Uh oh! With nothing left to do, you exit the cave, where Lance (him again!) is waiting for you outside, saying the Rockets have captured pokemon in the cave, all of which are quite powerful. He says he is going to invade Team Rocket's HQ, and flies there on his dragonite. You head over to find Lance has already defeated the guards. He runs into the building and you, of course, follow. Lance wasn't expecting to be defeated by Metros and Setros, who then escape with Lance after defeating him. Now it's a rescue mission! You must brave your way through the very large HQ. You head down a hall on the third floor to find the elevator you need to use is locked. Inflarnos appears and battles you. His team hasn't changed. All of his pokemon are aroung level 70, which after fighting so many grunts, should be no problem. He unlocks the elvator, finally admitting he could never beat you. Move on to the 4th floor and keep at it. On each floor, there is a healing machine. On the 6th floor, Kit is guarding the elevator to the next floor. She battles you with the same squad as well, except they are closer to level 80, making this a much tougher battle than Inflarnos. After winning, Kit has nothing to say and just runs off crying. Uh...okay. Then you move on to the 10th floor, where Chaos and Giovanni are. Before that, on the eighth floor, you run into Zapus. Joy. His pokemon team has also remained the same and are only a few levels stronger than Kit's. After defeating him, the coffee kicks in and he gets steamed, saying he is a far better trainer before storming off. On the next floor, floor nine, you run into Setros, who challeges you to another match. His pokemon are a few levels stronger than Zapus', so this is a tough fight. His team is also the same. After about five more grunts, Metros guards the elevator to the roof of the hideout. His team has stayed the same and the level are getting closer to ninety, but more around 85. Metros still shows you a tough battle. After winning, he uses the elevator to head to the roof. Follow his up to find a healing machine on the roof. Heal up and find Boss Chaos chewing out Setros and Metros. Chaos notices you and wastes no time engaging in a battle, only his team has changed a bit. Lance is being held hostage right next to Chaos. He still has Slaking, Walrein, Vileplume, and Ho-oh, but now has Pidgeot and Pinsir. Not exactly an upgrade, but all of his team is at level 86, except for his level 90 Ho-oh, which is a MAJOR pain. Chaos is extremely difficult, but once defeated, Lance is freed. Giovanni comes into view from the far side of the roof. Giovanni applauds your power, but rather than challenging you to a battle, says he'll be waiting at Viridian's Gym with no Backup. He warns you his team is invincible, but head there anyways when your team is ready. Giovanni carries an all-level 100 roster consisting of Rayquaza, the legendary dogs (from his admins), and the lati@s (from Metros and Setros). My, he trains pokemon fast! If you manage to slug through his team, there is one more surprise that awaits you...Mewtwo! At level 100, Mewtwo should wipe out a worn down team. Since you can wait to challenge Giovanni, it would be recommended you wait until your own team is unbeatable. After beating Chaos, you can enter the battle frontier of Kanto. More on that later.

I came up with it when I couldn't fall asleep. That's when my ideas are the best. These rockets aren't gonna be n00bs either, but some decent power. Maybe a challenge. And thanks, I worked hard.
