Well this is what I've got so far.
Constructive or non-constructive criticism is very welcome.
    Tell me what you think!:)

    INTRO
Pokemon really needs something new. The old quest of the gyms and Elite 4 gets a little old sometimes. A new plot is needed, so I came up with this..
    STORY
The region of Septo is divided into seven[unamed] islands, run by a king. Prof. Vivi is his chief researcher. However, one day, two evil men infiltrated the water system of the King's castle, murdered him and took control of the land. Prof. Vivi fled with the King's two children.
The game takes place three years after this.

    IN DEPTH

    UPDATE!
You, the player, are planning to run away from your alcoholic mother in Faris Town. You enlist the help of Prof. Vivi, who gives you and your brother a Pokemon. After a friendly match, you part ways with your brother, and head north to a Destroyed City. You encounter Brenden (from R/S/E), who claims Team Magma kidnapped him and dumped him there. After refusing to help him, you travel through the Mist Jungle, and arrive at Amarant Fortress. You defeat the local Baron, and claim ownership of the first island.

After leaving Amarant Fortress, you meet Lance, who tells you that you are being hunted by a group of mercenries, enlisted by the two dictators. You go to an Underground Tunnel that goes beneath the sea, connecting the first and the second islands. When you get to the second island, you arrive at Balthier Rocks, and meet May, who is in a similar situation to Brenden. After mocking her, you head north to a fortress, where you defeat Earl Jez (Earls are the elite force of the two dictators, ranking higher than the Barons). Backtracking to Balthier Rocks, you defeat the local Baron and claim ownership of the second island.

You learn from a supernerd that a second Earl has landed their airship in Aeris Village. Leaving Balthier Rocks, you go to an abandoned house and take a secret path leading under the sea to the third island. Fighting your way through a sandstorm, you arrive in a desert settlement, Aeris Village. Infiltrating the airship under the guise of Earl Jez, you fight your way to the Central Brig and confront Earl Lorelei, who is annoyed that her sister (the 2nd Baron) has been defeated. After defeating Earl Lorelei, you escape from the airship and the airship departs for Doom Fortress (the Two Dictator's base). You then head west out of Aeris Village, defeat the local Baron and claim ownership of the third island.

That's all I've got so far, tell me what you think.

    OBJECTIVES
Main Quest: Defeat the 7 Barons and the Two Dictators.

    Sidequests:

    1. Obtain a Pokedex in Balthier Rocks.
    2. Find the HQ of the 'Resistance'.
    3. Revive the King's old Pokemon through the use of fossils.
    4. Stop a team of mercenries paid to hunt you down.

I quite like the idea, a nice change to the dull storylines of the gameboy/DS games. Maybe make some characters like Lance a little darker than usual, but I like how all these versions intertwine as far a characters go. How many islands must you conquer?

There's going to be 7 islands to conquer (one for each Baron), plus an additional eighth island where you fight the Two Dictators.

And Lance is going to be dark, I planned for him to turn out to be one of the Two Dictators.

    HaHa this plot sounds hillarious
(and no im not just saying that because i co-made this game alond with Magneto20)

Who's the other dictator? Ash...I mean Giovanni, yeah, him. Well, looks like it would be a great game. I look forward to hearing more.

    Murder?

Murder? But..but this is Pokemon? Alcoholism? This is a very adult game?

This is a land domination/sphere or influence game? Rather than using miltary units you use Pokemon?

We just feel that there are too many childish games, and pokemon needs to be taken in a new direction. This is why we did this

And anyway, who said it had to be a childrens game?

I can certainly see it's original, I hope you keep up the good good work :)
