It's really tough to declare a "rarest Pokemon" of X/Y because of the subjective nature of "rarity".
Legendaries don't seem so legendary when they're such an integral part of the story, requiring the player to catch the only one offered within each game. Not counting promo pokemon, my two hardest to find were: I struggled with finding a Starly hoard for hours, along with Cryogonal in Frost Cave.
I had a similar situation to Fana where I KO'd the first couple Cyrogonals I came across during story play, thinking I'd be able to find it elsewhere in the game (or at least assuming that they wouldn't be so rare). Then I spent at least a solid hour searching for it while trying to complete my Kalos dex. Rarest? Not likely, but still very rare.
