Tiles' Palette Area

It's a tricky area when first starting but it's a case of "experiment and get used to it". If you are replacing most things, the pallettes will change substantially anyway so edit as you want, see what is affected and go from there. There is a general outline that I can't remember at the moment (and also is different between Ruby/Emerald and Firered) but Pallettes 0-6 in AdvanceMap are for the main Tileset and the rest for the secondary Tileset. As long as you remember that, you can learn from experimenting.
