We all know that you can obtain all the legendary Pokemon in the games, but the anime universe works a bit differently.
I've composed a guide as to how these legendary can be obtained in the anime, as well grouped each one into four different categories with detailed explanations.
Elf Class (Kid-Friendly)
-Mew, Celebi, Jirachi, Phione, Manaphy, Shaymin, Victini, Keldeo, Meloetta,
-To obtain any of these, you would have to have good intentions and befriend them beforehand. Start by slowly greeting them with food or something of interest. After gaining their trust, convince them to join you on your journey. However, do NOT under any circumstances confront them as you would a normal wild Pokemon. They WILL bolt away or disappear faster than you can blink (like most mythical Pokemon do).
Guardian Class
-Articuno, Zapdos, Moltres, Raikou, Entei, Suicune, Regirock, Regice, Registeel, Latias, Latios, Uxie, Mesprit, Azelf, Heatran, Cresselia, Cobalion, Terrakion, Virizion, Tornadus, Thunderus, Landorus
-To obtain any of these, you would have to be quite skilled. These legendaries are quite territorial and will not hesitate to fight you if encountered in person. However, while they are powerful, they are not at godly levels, or else they would be banned from official competitions. Percent of the time these legendaries serve their purpose as guardians or members of a trio. At times, they would inexplicably refuse to be captured, meaning that they would have to abandon their posts or break away from the pack.
God Class
-Mewtwo, Lugia, Ho-oh, Groudon, Kyogre, Rayquaza, Deoxys, Dialga, Palkia, Giratina, Regigigas, Darkrai, Reshiram, Zekrom, Kyurem, Genesect, Xerneas, Yveltal, Zygarde,
-To obtain, let alone own any of these legendaries, you would have to be true master, for they are godly in strength. These legendaries govern many pertinent aspects of nature as well as the universe itself. To be on a mutual relationship with these Pokemon, you would have to as one with nature as they are. However, genetically engineered Pokemon such as Mewtwo and Genesect deliberately refuse to be ordered around by anyone, due to the nature of their creation, and resentment towards humanity, as well as the idea of being created experiments. Meanwhile, other god-class legendaries are far more biblically inclined to their role in nature than the guardian-class legendaries.
Unobtainable
-Arceus
-To this day, there has only been ONE Arceus, just as there's only been one God, and no one has had any owned one.
BTW, not everyone can obtain a Master Ball, nor do they always work (ex. Nero the Whishcash)
