The source code for Pokemon 3D have been already released at (https://www.pokecommunity.com/threads/379746)
However, the server client was not in working state when it was released so a better version is available below:
This server client is more stable and allows you to host your own private server. There is no official version given and so the game is as good as dead. I am no longer developing for Pokemon 3D but I am still able to help you if you need it.
Have fun Pokemon 3D fans.
I am used to be in the development team thus I had full knowledge of the game so I am able to reproduce a working copy even if they decided to change anything beyond v0.54.1.
