What team should I give red?This will slightly impact the story of the game and the post game

2. Pokemon Origins Team
3. Custom Team

6. a. If there is Mega Evolution keep Mega Mewtwo Y
b. If there is no Mega Evolution keep Normal Mewtwo

What you can also do, is provide him various teams, and he will choose a team based on an election that the player have made before.

Something like:

If [Player] picked up Bulbasaur, Red's team is X
If [Player] picked up Charmander, Red's team is Y

I don't know where you are developing your game, but, for Essentials, you must use a variable, that determines which team is Red going to use.
