Will applying a CIA patch onto a 3DS rom modified with pk3ds override the changes I made?

    I made some changes to a decrypted .3ds rom of Omega Ruby (v1.0) and I want to apply the v1.4 patch when I play the game on the latest version of Citra, but I'm worried it may override any changes I made in pk3ds. Would that be what happens if I go through with it?

    I also tried to permanently apply the patch and make a v1.4 .3ds from using GamePatcher v1.1.3 but I kept getting "unknown patch" every time I tried to patch it. Any alternative methods for that?
