I think you have a really interesting idea here (as think I have said before). This kind of reminds me of the Mirage Pokemon movie with odd hints of Megaman and Digimon Tamers haha. It seems kind of strange that you have made the P.A.R.T. users the "hero side" to me though since they sound more like the antagonists of your plot than the protagonists. I think a little more detail on how P.A.R.T users battle would be a good idea too.
Aside from that I have some questions
- Is this sandbox, chapter-based or a combination?
- Why have you chosen a T rating since your plot seems to have some darker undertones?
- Are the former champion and champion going to played NPCs?
- What is the point of colours for P.A.R.T.s?
- Since you use the term Tarots, are P.A.R.T.s card? Or are they stored digitally somehow?
- How are chips equipped to P.A.R.T.s?
- Are there advantages and disadvantages to using P.A.R.T.s or real pokemon?
- What kind of pokemon do these mercenaries use?
- Are the mercenaries relevant to the plot?

Well, it's supposed to be a bit deceiving; Traditionally, the League (like in B/W) are the good guys, hence why it carries on to be called so here. Though you're right, in the sense that they are truly the antagonists by motive. Now to answer the rest of your questions:
1. The way I envisioned it, I plan to keep this alive for as long as possible, but at the same time have some kind of plot. So a bit of sandbox and chapter-based sounds right.
2. Well, it's kind of hard to say. For one, I'd like to keep the foul language to a minimum, but at the same time, there may be some violence involved. I can up it to "M" if it needs to be.
3. Arlana and Alvus will be played by me; this means I would be taking up two of my three character slots (one for each side), for fairness.
4. Color item chips simply add a layer of customization and expression to P.A.R.T. Pokemon.
5. They're kind of both. They're small cards (or tarots), but they have the technology infused into them to generate the Pokemon depicted on the tarot.
6. Chips are simply plugged into a space on the P.A.R.T.s There are three small ports on each P.A.R.T. tarot (all on the front side, which also displays information on the Pokemon). The backside is simply a design like you would see in a TCG.
7. The advantages and disadvantages are as follows:
P.A.R.T. Pros = Customizable stats (like Amiibos), colors palettes, and possibly more if I or anyone else can think of any. Furthermore, the League is already in control of most legendary Pokemon, and Alvus himself using a P.A.R.T. Reshiram.
P.A.R.T. Cons = Pokemon lose individuality after going through the P.A.R.T. creation process. Individuality, meaning nature, IVs, and other qualities that are different between all Pokemon. Also, there are no Megas available for the League, as they could not find any objects needed to research it.
Real Pokemon Pros = Retain their individuality, and can be trained to be your companions and partners. This means they also retain their emotions and feelings. You can also use Mega Pokemon only if you're on the Paradox side.
Real Pokemon Cons = Stats can only be customized by EVs. Other qualities like IVs and Nature are given at birth, making it limiting to customize your stats.
8. Mercenaires can use both kinds of Pokemon; however (for the sake of consistency and not to give themselves away as a Mercenary) it depends on the side they are working for at the time. If they're working for the League, for example, they would be given P.A.R.T. Pokemon, and the opposite is true if they are working for Team Paradox. However, they are able to keep their progress on both sides, so roleplayers who want to play as a Mercenary don't have to worry about losing their P.A.R.T.s and Pokemon. This also means they are given the same P.A.R.T.s and Pokemon every time they switch sides, however. This doesn't mean that their collection of P.A.R.T.s/Pokemon cannot expand, though.
9. Mercenaries are really just there to assist the sides in combat. This may turn the tide of battle, however, so they are still important. Possible spoilers for the Mercenaries may follow, so click if you don't mind getting spoiled slightly:
