It means that your emulator is not compatible. You can fix it by transferring the save to your PC and then saving after you start the game then transferring it back. However keep in mind that other issues can still happen later.

I have been looking that you used something to modify Pokémon data, is it possible to use that knowledge to modify Pokémon genes (IVs), ability slots and other stuff via scripts? (In order to make up for the lack of breeding mechanics)

That's a Fire Red base and seems to be incomplete and lacks documentation.
