Just put this special in your script when giving the pokedex: special 0x1F3 special 0x1F3 activates the national dex in emerald.

Are you using XSE v1.0? If so, you'll need to update to 1.1.1. Also, you may need a lock at the start and release at the end, that may be why it skips past it. that then should work, fingers crossed :)
