I have found a rather simple solution to your problem. After messing around with the bad eggs in a working sav file, I discovered that it is the first bad egg in row 2 (third slot) in Box 3 that causes the event to activate. If you swap this egg with the 2nd egg in row 1 of Box 3 and warp to...
I'm not sure why that would happen, but I'll try to look into it.
Maybe you can attach the sav files to a post so I can download them and test them myself.
It's a known glitch. Take a step to the left and face right again and click and the message will appear to cut the tree.
Please don't move the bad eggs around. It can reactivate or deactivate certain events. Hopefully you didn't do so before this event and save.
If I'm able to figure out what else might be causing the glitch I'll fix it in the next release.
Hey guys, I tested the issue regarding the fertilizer event not activating and it worked for me without any problem. Did everyone having this issue patch to a clean Fire Red rom?
Also, the next release will have a fix for the Agatha script freezing.

The signposts to activate the script are one step to the left and right of the trees. In A-Map you can just move the signposts back over the trees to fix it. Or in-game, you can probably just face opposite the trees and click to activate the script.

The trees is a glitch. Take a step to the left or right and click and the dialogue box should come up to cut them. For Fuchsia's gym, face the back of the statues inside and hit the back button.

I do agree about the shading, as I still have trouble trying to get that right. I made some edits to the snail Fakemon to to try to clean them up. Though I like the swirl designs on their shells, I might be able to simplify them so I'll think about it.
