You have to change ROM header to appropriate one. BPRE for fire red us, BPEE for emerald us etc. there's a tool named RHEA by hackmew which is easy to use if you don't know hex editing.
Seems like you don't yet know how to map 3rd gen ROMS.

By looking at those pics you have shown I can say that your tileset was imported correctly.And it looks like you haven't properly created the tilemap.Cause I can see some part of the tileset just down "Chronus Version". So, game is loading the tileset correctly.

I assume left one is your edited ROM. And the right one is vanilla ROM.
Have you edited battle bg's in your ROM? I am 100 percent sure pokedex info when pokemon is caught shows tile map which is also the battle BG tile map. But the lower portion of the battle BG tile map is shown. Show you will...
#When you get empty screen does music still plays? If so, the haven't probably edited the pallette in APE correctly.
Also check if your ROMs index is the same for that tile map in unlz.
Just editing or adding new trainer cards tilemaps won't work. You will need to make a custom ASM routine to hack how game loads trainer card and it's pallette.
