In response to your question, here's how to use the markers of the legendary birds. I'll use Zapdos as an example, but it's the same for all of them.
First, the Zapdos has to win while spinning purple. This puts the marker on it. Then, during any subsequent turn, you can select Zapdos and hit the "Remove Marker" button just below the AI button, center screen, all the way at the bottom. This works like a plate - it can only be used before you move. After that, select Zapdos again, move, and tap the pokemon you want to use the ability on.
