If you're looking for a finished game with a complete "fakedex", I've heard that Pokémon Quartz by Baro is a good hack and one of the few hacks (possibly the only one) that meets those criteria.

I've been thinking of making a separate "branch" in which we post boxed Pokemon we caught in finished games, but never got to train them. Pokemon caught for Pokedex and stuff.
Like, we'd need no restarting. And I am one in need of this challenge.
