Yeah, Roxas was inside Sora, he just wasn't fully joined. As for the Samurai heartless, they can be controlled by any member of Organization XIII, not just Roxas, which is why a few attack Roxas as he escapes from The Castle that Never Was. I think the only Samurai Nobodies he actually controls in KHII were the ones that blocked Goofy & Donald from Sora.

Technically Roxas was forcibly joined with Sora. He was thrown into the Virtual Twilight Town and linked into Sora on his last day there. I believe that's part of the reason Organization XIII kept seeing Roxas instead of Sora..other than the obvious other reason. Sora fighting against Roxas in KHII/KHIIFM was actually a mental battle between the two that manifested to the two of them as a physical one even though it took place in their shared mind, hence why it took place in the Station of Awakening.
