Alright so I know that autotiles are essentially animated tiles, I get that. But when it comes to tiles/pictures like this here.
    Spoiler:

This picture has a part in it that is supposed to animate or, yeah "glow," but those are on very specific points and I was wondering for images like this, how would you go about animating images like this. (And yes for those who are thinking you can't import images like this you can, by splitting the image at 256 pixels and stacking them on top of each other, so there).

If there is another method please tell me, because I would really like to know for these types of circumstances.

You can probably make each item as a giant event, that covers the map itself. Make it so that it can animate (by making each event stay in one place, and i think you also have to check "Direction Fix").
For the borders of where a player can go, you make a tile that is blank, but set to non-passable and cover the areas you do not want players to go into.

So, I would have the second and first part of the map the glowing part in the tileset, and then make a giant event for that map, using Direction Fix in the event editor. Or something like that.

it's kinda a tough thing you're going for here... I would suggest, however, to make a map perfectly sized for that image and making that image a panorama (which means it would always be in the background, and will not scroll, as the map is the perfect size for the image).

after that, you can use Zingzangs' method to make the "glowing" version over it. With that in place, you can make a move route that will change the image's opacity, making the lower image (non-glowing) appear and disappear, to give the effect of "glowing" or a "pulsating" feel.
