Use varied pokemons since the pokemons that appears are random>
 
Pokemon that I know of that appear are:

Jolteon
Vileplume
Breloom
Electabuzz

Can't really remember all them. They usually give you a status condition, most of them being paralisis. But don't worry, you'll find many Cheri Berries, and some Lum Berries.
Like Jc said use various types. But that's not really a good answer.
The brain uses the three Regis the first time, and the second time he uses the three legendary birds. So keep that in mind.
 
The second time around, the Pokemon which appeare are ones which poison you, then on the third time, Pokemon which burn you.

To be more specific:

2nd time: Gulpin/Roselia/Butterfree/Sviper/Skarmony/Ludicolo/Crobat/Gengar

3rd time: Growlithe/Vulpix/Ninetales/Meditite/Dusclops/Houndoom/Wheezing
 
It depends on what the Pokemon in it do... however, third and 10th time through, you might wanna have Pokemon that can also beat Brandon's Pokemon. I can't remember every Pokemon that's in it, but here's what will appear depending on how many times you beaten it...

1st- Paralyzing Pokemon
2nd- Poisoning Pokemon
3rd- Burning Pokemon
4th- Pokemon that use moves to reduce your PP
(Note: I'm not entirely sure about these, but I'm pretty sure this is right)
5th- Flying Pokemon (Either Flying type or has Levitate)
6th- Pokemon that either have moves that prevent escape or have abilities that prevent escape (Farthest I've gotten... just cause I accidentally used the wrong move against a trainer's Steelix... XP!)

Hope this helps you be able to plan ahead... and that I'll be able to find out the rest later... unless someone else has made it farther than I have and decides to finish my list for me.
