What is the best way to determine what EV's I should train for a given pokemon and what IV's I should breed them with? Also how do you determine the best nature and ability to have on a pokemon?

Your best bet would probably be to start with Smogon.

There's no right answer for customization.

If you look on smogon they will have a standard, move set, nature and EV's but if you want to customise it I would suggest working backwards like what kind of moves you want the Pokemon to learn, then if there mainly stab moves make sure it's got 31IV's in Attack or is it's mainly Special moves it would need 31IV's in special attack.

There is a graph Here which tells you which natures affect which stat and you want to lower one that has no or little baring on your Pokemon, for example if you have a Pokemon that knows only stab and status moves it won't need it's special attack stat, so you want something that raises a stat you need like speed or attack and lowers the unnecessary stat.

Same for EV's you want to add extra to the stats that matter, a Snorlax is never going to outspend a greninja so there's no point making out its speed EV so you should focus them on something that will help your battling style. If you want it to be more of a stall Pokemon and be able to take a lot of hits train its HP and defence EV's or if you want it to e a heavy hitter train its attack and maybe HP.
