This is SBaby's version of what happened, in some detail.

    Semi-spoiler Alert:

(I left the parts with Team Rocket out, since they serve virtually no purpose in the movie, except for one thing. They actually help run the Windmills. Wow, they're not totally useless in this one...)

Four years ago, right before Ash began his Pokemon Journey, a turd-shaped meteorite crashed into the North Pole. It was Deoxys, a Pokemon that seemed to be looking for a crystal. Deoxys looks a bit like Lavos' final form in Chrono Trigger. Rayquaza (a Pokemon that's about the size and shape of Serpent Terra from Power Rangers) saw this and thought that it was an invader, (he must have not been very bright) so he attacked Deoxys and appeared to destroy him. During the fight a kid is spooked by a group of charging Pokemon and is as a result now afraid of them.

Four years later (yes kids, Ash is 14.) Deoxys comes to this tech-city looking for its friend, another Deoxys. This is where the group comes in. They arrive, and Ash has a battle that turns out to be a tag match with the 'scared kid' as his teammate. He battles these two boys who win due to the 'scared kid's' inexperience. The slim boy just says in a very feminine voice, "OH MY GOD!!!! How embarrasing." I'm not kidding, he actually sounds like that.

Ash finds out the story behind the kid afterward. Plusle and Minun (they should just become main characters, given how often they appear in Hoenn) are causing trouble, as always. Minun has its head stuck in a robotic trash can. (Yeah, we don't wanna know why he was going in head first...) The 'scared boy' frees minun but is still afraid of Pokemon. Afterward the kid talks to this glowing holographic crystal-shaped thing. (Insert Voltron Reference Here.) Ash and the group are introduced and they all think it's some kind of robot. (And as thus, ask it what kind of powers it has. Does it use them for good or for awesome? Would it like to join forces? Ash just happens to know a guy that knows Lex Luther.) Ash helps the boy conquer his fear with a little Pokemon dance (Pokemon are tone-deaf.) and picnic, where Munchlax is introduced to the gang. Afterward, Deoxys appears. (Yeah, it had to happen at some point.)

All hell breaks loose as Deoxys frantically searches for his 'friend', another Deoxys. Rayquaza soon appears and Deoxys and him duke it out for about half the movie. During this time, Deoxys creates shadow forms of himself and sends them to capture all of the stray Pokemon and people that haven't evacuated the city and bring them to a building. The city is engulfed in a forcefield that Rayquaza takes a bit to get through. This huge battle takes place, and it involves fire, explosions, and some lightning. But like the A-Team, Legendary Pokemon can't seem to hit the broad side of the barn. Nobody gets killed.

Anyway, after a bit, the group learns that Deoxys is searching for its friend, and Rayquaza is being a bit of a prick, hampering it. The group goes through this very Pokemon movie-style plan (Action-Platforming stuff that you'd do in Mario Brothers.) to rescue the others, succeeding of course.

Afterward they reactivate the town, enabling the scientists to regenerate the crystal they stupidly brought with them, causing all this trouble. So, the other Deoxys appears, free spirited as you might have guessed. (Not like Jirachi, which acted and sounded like DeeDee from Dexter's Laboratory. A more serious type of free-spirit.) Then the security system goes haywire, so the group has to shut it down. The security system looks like these Lego Block thingies that the brilliant scientists invented. (Let us all take a moment to praise the robot-making prowess of the Scientists in Pokemon. Their technological genius has enabled them to make the only Security system in the known universe that consists entirely of giant Lego Blocks. Captain Kirk would be impressed.) During this time, the two Deoxys protect Rayquaza, which makes it understand that they're not bad Pokemon. (Frrrrrriiiiieeeeeend....)

Ash goes through more Mario Brothers-type stuff to get to the main Security Lego Block thing and shut it down. Third time's a charm here.

After the system's shut down, the Deoxys twins fuse their holo-crystal things and calm down finally. Rayquaza leaves and goes back to the so-called 'o-zone layer/stratosphere' (depending on the version you're watching). The Deoxys say a quick farewell to the group and leave for the Space Fissure again. The group spends a full 5 seconds of sadness to see them go, but quickly gets over it.

In other words, typical Pokemon Movie, nothing more. One interesting note, you don't really want to see this until the end of the AC series because there are some spoilers in the movie, though they're brief, including some evolved forms that haven't happened yet. (Combusken, Sceptile, Swellow, the evolution of Lotad etc...)
