Otherwise you won't be able to login. Looks like Niantic didn't get a chance to test it working with all devices. So if your phone gives you the option to update - don't!

But it's their job to test things so that their game works when they update it, surely... What on earth is going on there

I received that message error when I tried to root my phone the other day for faking the GPS. The phone and OS were both 100% compatible (the game starts normal and I see the full UI and nearby PokéStops/Gyms and the message takes like 1 second to show up and prevent me from playing)
So, I wonder what might be the cause behind this, Although I see no update available for my device.
