First you need....
The Project 64 emulator or any N64 emulator. And a pokemon stadium 2 rom. Wich I cannot provide.
Now you can download the Nrage plugin (aka transfer pack plug in)

Note: Download version 1.82 a not version 1.83 because 83 doesnt work. It reads on your computer as 1.61
Step 1:
Once you have downloaded. You open project 64. Options>settings

Options>Input plugin configuration
Step 3:

on this screen click the "controller pack" tab

on this screen... browse, for the GB rom for the pokemon rom you wish to use. Reports say pokemon yellow does not work. But I have no idea. I only tested this, with Silver and Gold versions.
Next you have to load the save state. The .SAV file....You either have to write a save state. Or actually. Click save and you know. But you have to do the save in a pokemon center. Or this WILL fail. It doesnt matter wich.
There thats it. Also, if your pokemon roms are .gb just change the extension to .gbc
