You could do that or use the number counter app on your Poketch to do it, so you add the number of Evs per battle (But write them down when you want to save and turn off because the counter resets to 0 once you turn your DS off.)

yeah write them down when you want to save and turn off because the counter resets to 0 once you turn your DS off.

The app will also reset if you change to another app, not just by turning it off

If you can, it would be good to EV-train against things that you can OHKO so you can double-check with the total amount of PP you have spent. Though if you can't OHKO, this will be too much trouble. The Counter App. or good ol' paper and a pencil are fine enough.
