I did this part of my Origin of Pokemon too. :P
Dialga and Palkia are never supposed to cross paths (according to the Darkrai Movie), and the reason for it is because of the massive distortion it causes in the corresponding areas of where they meet. Early after the First Creation, when the creative auras infused into the greater Legends had not yet settled, they did find each other. The result of the battle was the removal and screwing up of a large area of Earth, and the appearance of the Torn World (distortion, whatever) and Giratina at the exact point of contact of the Space/Time guardian's unbridled power.
Giratina's nature was generally to keep to itself, until Dialga and Palkia got near. Then it would get incredibly angry, having inherited a grudge(?) against the other from each pokemon.
so, IMHO, It's the combined essence of Dialga and Palkia when used in an extremely destructive way. In a more applicable way, it's not neccesarily a Guardian, but as the only thing there It decided the Torn World was it's personal domain.
Note that I have not yet seen the Sky Warrior movie, and haven't decided why Palkia/Dialga hate each other. I might update it when I do.
