You can't transfer anything with a HM from your GBA games, but in FireRed/LeafGreen the move deleter is in Fuschia City, in the house by the Pokemon Centre; he can delete the HM's for you.

Emerald: Lilycove City, to the right of the department store
Both are houses with guys in them. They will delete the HMs for you in order to migrate the pokemon to Pearl.
