When my pokemon reaches its finally evolved state it usually gains +3 HP everytime it levels up. This was a different story with my Raichu because half the time when it leveled up it was +3HP but the other half it was +2 HP. Is there a certain pokemon nature that affects how many HP a pokemon can earn? or it is totally random?

It depends on natures. They help your Pokemon grow. But I'm no expert on natures. :3

But, none affect HP.
