I am no worried about Yokai Watch

Yes, Nintendo is the international publisher. Publishers arguably have more say than the developers do considering they finance and manage. Level-5 is the other publishing half but Nintendo has its hands deep in there.

So what exactly is the big difference? Why would Nintendo publish something that competes with its beloved franchise? All Yo-kai Watch games are exclusively for Nintendo systems as Level-5 maintains a strong relationship with Nintendo. This is unlike Digimon games which were spread across multiple consoles and only got into the Nintendo family of systems in the mid-2000s (still not exclusively). Same goes for Digimon's anime, which were produced by competing studios and aired on competing stations, unlike Pokemon and Yo-kai Watch.

The point is that both Yo-kai Watch and Pokemon make Nintendo money and keep Nintendo happy. There is zero reason for Nintendo to get involved unless they know they can make money off the business and not at the cost of their other properties.

Youkai Watch and Digimon Tri doing better then Pokemon because they has better sense of realism.
Both Anime showcase real problem and issue that Real Children and Teenager deal with in real life.
So , Fans able to sympathize with the main character
Pokemon on the otherhand focus on Imaginary problem of imaginary people that only a imaginary fan can understand.
Even Original Series has better sense of realism! Ash's arrogant , Self-centered and attention seeking personality reflected his young age.
Now Ash , Serena and Clemont doesn't even feel like 10 year old kids.
