I think, how about a roulette wheel after a Level-Up to increase a stat by extra points between 1 to 5 in a stat chose by you? Something similar happened in Mario&Luigi SuperStar Saga. Something like this:

Obviously it will broke competitive games like Radical Red and so its useless, but will be good to custom your favourite pokemon with hackroms that doesnt have much stuff after the main game (ie: games without Battle Frontier or facilities like that) or much to grinding. Maybe you like Pikachu but it have very bad defense? So you could spend bonus stat in Def or make the pokemon faster or stronger! What do you think?
