As it's a special episode and it isn't made by the same production studio that actually does the main series, you shouldn't really consider it canon (though it doesn't really interfere with any canon anyway).

The Mew featured in The Mastermind of Mirage Pokémon is always referred to as a mirage Pokémon. The last time a real Mew was seen was in Lucario and the Mystery of Mew (and again, that Mew could even be different to the Mew featured in Mewtwo Strikes Back).

I'm pretty sure that the 10th anniversary special was indeed canon due to the fact that it was the Japanese Writers who wrote the special (they even made it quite clear that it was written by the Japanese writers due to the fact that in the opening credits, they had the names of several of the Japanese Staff on there.). The mere fact that it was Aired in America first doesn't matter, since it was originally written by the Japanese writers, so it is still very much canon. Besides, Production studios only record and broadcast the episodes, they don't ACTUALLY create/translate them (as evidenced by Pokemon still being dubbed by PUSA despite leaving TAJ studios and joining DuArt films.).

The ONLY Pokemon Special that was never canon to begin with was "Pokemon Live" since everything in that performance, especially the written story and the script-writing was done 100% by the Americans, and 0% of the entire thing was even DONE by the Japanese Writers at all.

However, that Mew wasn't real since that was a Mirage Pokemon, so it didn't truly kill off Mew.
