Now, my opinion on this would be not to use the Master ball... I always save that for the best xD
I've caught Groudon with a timerball, as the fight was going on and on for much, and the timer ball was found out to be very effective. You can use whatever ball you like to catch Kyogre, as long as you buy many of them (at least 40 Ultra balls) and you have some pokemon to paralyze him/make him sleep.

I'd say save the master ball for your Lati@s. It beats chasing it all over the map.
Kyogre is easy enough with timer balls. Though I didn't use it, I'm pretty sure if you have a Shedinja, it's invincible against Kyogre's default moveset, letting you fight at your own pace.

Well that should be leaved up to you. I recommed that you use the timer ball instead. The master ball it too rare to use. The timer ball should help you should catch it in a better way than all balls. Just weaken Kyogre and give it a stat effect and just wait.

Save your master ball for Latios :D

The best pokeball to use on Kyogre would have to be the timer ball, just weaken it down then carry on throwing your timer balls at it (or u can make it go to sleep before throwing your timer balls at it) :D

I purposely used mine on Kyogre and here are my reasons.
1 My Kyogre now has 420 SpAtk
2 Kyogre is stronger than Latias.
