3rd Gen Mewtwo Secret Location Route 111

I donwloaded the VisualBoyAdvance Simulator for PC so i can remember the good old times and decided to play some pokemon emerald.As i was on route 111, just next to the desert where that granny which lets you rest your pokemon is, right above her house next to the fighter guys on the mountain ( description is kinda lousy but idk how to explain the location otherwise ), as i was trying to find a way into the desert as i've just acquired my go-goggles i saw a cave there and thought that is the way in ( i haven't played any Pokemon for a long time ) when i went i saw a really small cave with some visual bugs and it was raining and at the far end of it i could see something so i approached it and i got in a fight with a level 30 Mewtwo , ofcourse i caught it but after i left the cave the staircase which i came on was no longer there so i was stuck somewhat outside of the map. Since i made sure to save the second i went into the cave i can load before i fought him and exit the cave without a problem but i really want to get him any ideas? Also i can post pictures if you want.

Oh i forgot to mention, i couldn't find anything even closesly related to this on the internet so that's why i am posting here, most of the stuff i got were cheats or trolls, and i didn't use any cheats at all btw
