I'm trying to replace palettes in APE (Advance Palette Editor) but I get sometimes colors with red blocks at the back of their numbers: https://prntscr.com/3ob9s2

and it tells me that it's not safe to change the palette and when I change it the game freezes on the moment you're suppose to see the palette change.

Can anyone help me fix that? or tell me different tool for changing palettes in Emerald.

I had the same problem, there should be some 00's where there shouldn't be. The game seems to ignore them, but APE doesn't.
I edited the palette in a hex editor, and just left the 00's alone. You can load up your new palette in APE to see the hex numbers you need to change to.

    Edit:
Checking the LZ77 compression didn't work for me, but good thing it worked for you.
